Agarose gel electrophoresis

Cast, load and run an agarose gel to check PCR products, digests or plasmids, and image DNA bands.

Before you start

  • Choose the gel percentage from the fragment size.

Reagents and materials

Totals are for 1 gels (+10% extra). Per-gel (50 mL) amounts are in the middle column.

Buffers and recipes

50× TAE buffer per 1 L

Tris base242 g
Glacial acetic acid57.1 mL
0.5 M EDTA, pH 8.0100 mL
Ultrapure waterto 1 L

Dilute to 1× (40 mM Tris-acetate, 1 mM EDTA) for gels and running buffer.

10× TBE buffer per 1 L

Tris base108 g
Boric acid55 g
0.5 M EDTA, pH 8.040 mL
Ultrapure waterto 1 L

Use at 0.5× or 1×. TBE resolves small fragments (< 1 kb) more sharply; TAE is better for gel extraction.

Choosing agarose percentage per gel

0.7%5–10 kb fragments
1%0.5–10 kb
1.5%0.2–3 kb
2%0.1–2 kb
3%< 0.5 kb (small PCR products)

Equipment

  • Gel tray, comb and tank
  • Microwave
  • Power supply
  • Blue-light or UV imager

Procedure

Tick steps as you go (saved in this browser). Steps with a clock have a built-in timer.

  1. Dissolve agarose

Add agarose to 1× buffer and microwave in short bursts with swirling until completely clear.

  2. Cool and add stain

Cool to about 55–60 °C (you can hold the flask), add the stain and swirl without bubbles.

  3. Cast

Pour into the tray with the comb and let set 20–30 min at room temperature.

  4. Load

Place the gel in the tank, cover with 1× buffer, remove the comb and load samples mixed with loading dye and a ladder.

  5. Run

Run at 5–8 V/cm (about 100–120 V for a mini gel) toward the positive (red) electrode until the dye front has moved far enough.

  6. Image

Image on a blue-light or UV transilluminator; minimise UV exposure if you will extract DNA.

Critical points

  • DNA runs to red (anode) — “run to red”.
  • Use the same buffer in the gel and the tank.

Troubleshooting

ProblemWhat to check or change
Smeared bandsLoad less DNA, lower the voltage, use fresh buffer, check for degraded samples.
Wavy or distorted bandsRemove the comb carefully, avoid salt-heavy samples, ensure the gel is fully set.
Faint bandsLoad more, check the stain, image with longer exposure.

Safety

Ethidium bromide is a mutagen; prefer safer stains. Protect eyes and skin from UV. Hot agarose can boil over.
